Woocommerce - settings - account you can enable/disable options there. You
can disable option to choose password on registration and auto password
will be sent on email.

Also, you can enable buddypress and option in theme option - buddypress
option to synchronize BP emails. This will enable email activation also
from popup

Your last suggestion to use woocommerce registration form was not helpful, as it is already the one in the theme right now

This is the default shortcode by your theme (REHub) in My account page

[woocommerce_my_account], I was expecting to find another shortcode

Register popup is made to have very fast registration. If you need email
activation, you need to use woocommerce or buddypress registration page
